I need help in making a normal cruiser when destroyed change into something that can be captured like a bunker station. And after a set amount of time change back to the original ship. Everything I have tried either crashes the game or just doesn't work...

You mean to disable a cruiser, then capture it before it repairs itself? Well you could design a 'disabled' cruiser (with flags that would allow you to capture it), and for the 'destroy' sequence of the real cruiser you could tell it to create the 'disabled' cruiser (and add whatever effects you need). Then you could give the 'disabled' cruiser an 'life' time, and for the 'expire' sequence tell it to create the origional cruiser again. This should work.

I agree it should... but it doesn't. I have the first cruiser set to when destroyed to change to the captureable (is that even a word?) one. After a certain amount of time it changes back. I eventualy got it so that it could start disabled and change back to normal but never the other way around...

Weird. I've run into a few problems where things that should, by all logic, work haven't. As some may know from little hints I've been dropping I am making an add-on of my own. I've run into a few problems like this. Once I made a beam weapon, but the ships equipped with it wouldn't fire it, even when they had no other weapons. Strangly enough as soon as I deleted the weapon and made it again (exactly the same I will add) it worked, and the ships used it. Try scrapping the cruiser and all that and making it again. If that doesn't work you may have to try to work around it.
<edit> Hey I just remembered! There is an add-on that makes destroyed ships drift along as they explode (like in Escape Velocity). I think it was the 'War in the Void'. Try looking at how he did that and modifying it to what you want to do.
