Just finished M2 for the third time this week, and have read all the terminals in-game. Durandal never did tell me what happened to the Colony Ship like he promised he would in Waterloo Waterpark (the 1st level).

The Phfor stole it from the colony to use as a weapons platform I think. Just what I recall from the Marathon Story website as I've never been able to even beat the first levels of the marathon demos

It was dismantled I think, and Leela and Tycho were shipped off to Pfhor homeworld. Leela of course being intercepted by a Nar raider.
I haven't looked at the [url="http://"http://marathon.bungie.org/story/"]Marathon story site[/url] though, so I could be wrong. If it's not there, I don't suppose an answer was ever provided.

Hmmm... I don't believe Durandal even tells you what happened to the colony (it was Tycho). We know for certain that the AIs were dismantled, but I don't think it was ever revealed what happened to the ship itself. There probably was only a skeleton crew on the Marathon by Tau Ceti's obliteration, so Tycho might have enjoyed individual slaughter more - meaning that the ship itself could easily be in the hands of the Pfhor. However, only Jjaro tech can fold moon-sized objects, so if it's still around, it's around Tau Ceti.
Don't worry, Patrick, we all have our shortcomings. I've never gotten to the secret terminal on anything higher than Major Damage.
